That is a very important part about modding. When you use NMM to install a mod, it remembers what files are replaced. If i'm correct, then you FIRST installed SFO and later, when you wanted to remove it, you installed Nexus Mod Manager and just used that for removing/uninstalling the SFO mod. If i'm reading this right, then i can see what the first problem was.
